H3ABioNet presents: 16S downstream analyses in R

Prerequisites

You should have your access to R and RStudio via your own compute cluster.

General Information

The material taught in this module was developed by members of the Computational Biology lab at The University of Cape Town. Its target audience is researchers who have a basic understanding of 16S rRNA gene amplicon sequencing data, who wish to perform a) preprocessing of 16S rRNA amplicon sequencing using a dada2 pipeline implemented in Nextflow and b) downstream analyses in R using an ASV table produced with dada2 as input. Participants will be encouraged to help one another and to apply what they have learned to their own research problems.

Who: The course is aimed at graduate students and other researchers. You will need basic skills in R to follow this module.

Syllabus


Setup

To participate in this workshop, you will need to follow the instructions provided on the Vula website to a) ssh into the cluster where we will demonstrate the use of Nextflow to run dada2 in an automated fashion and b) to launch RStudio via your web browser for downstream analyses.
